Ok, two characters that I'm not completely familiar with, but my rationalle is thus: Skeletor actually has some powers of his own, if I remember correctly, and Cobra Commander is kinda lucky he has the job. Skeletor wins.
I'm sure someone will correct me if I don't have the facts straight, but my outcome is still the same. Plus Frank Langella can kick Joseph Gordon Levett's ass anyday. ;)

Hmmm, thousands of identicle minions who cannot hit anything (the CC) vs. a few minions who can fight, but are retarded (The Skell-ster)

Assuming its mano-y-mano, Skeletor has the magics, as they say. I think I've gotta give it to him.
But I do have to agree on the minions problem. Two-Bad and Moss Man aren't worth crap. And don't get me started on Stinkor. Maybe one of our lightning rounds should be Tomax and Xamot vs. Two-Bad...that would be awesome (and obscure!)

Oh man, this is tough. I mean, they're both such idiots... However, as has already been said, despite being utterly inept, Skeletor has the mojo. However, if we look at comics Cobra Commander, then we see a far more capable foe. (At least, early comics). To give my favorite cartoon growing up the benefit of the doubt, I'm going to go with Cobra Commander not being an utter tool. In which case, laser to teh belly for teh win! CO-BRA!!!!
(and, yeah, Moss Man really is just a poor man's version of Beast Man. And, yeah, that is as sad as it sounds...)

Given the insidious nature of today's terrorists, what with the grass-roots organizations as opposed to centralized 'Bin-Laden-Like' leadership of yester-year, I'm going to give this one to Cobra Commander. If he really is the leader of a multi-national terrorist organization, the Bush Administration will never catch him. However, Skelator's lack of Christianity and his propensity towards being unmarried might lead the Christian Right to launch an all-out Anti-Skelator campaign against him, forcing Bush to propose a Constitutional Ammendment against all Skelators. End Game - Skelator is imprisoned indefinately at GITMO while Cobra Commander continues to organize against the Joes from somewhere in the Afghani mountains.

Personally, though, I gotta go with Skeletor. He's got the magic mojo and sword skillz. I offer as Exhibit A the following:

I think the two are, in their own ways, equally matched for long-range combat. But in close quarters, Skeletor kills the Cobra.

I'd say Skeletor, he's essentially a lich so I don't think cobra commander has access to the sort of weaponry that could actually hurt him.
